Is there an option I have to set to record only if its a new episode?

That depends on where you live and how you get your EPG data. If you get it through Zap2It, there is an option in gbpvr that makes gbpvr try to only record episodes you haven't already recorded. It's on the "misc" tab in config app.

Otherwise you might want to check out XRecord and RecTracker:
