I'm using a program called Green Button to convert my videos, is there a way that that program can be used inside of gbpvr settings that it will do the conversions for me rather than getting the cyberlink multiplexer?

If it can be run from the command line (which it appears to) then I guess it can if you call it from postprocessing.bat

How would one go about doing something like that if they aren't that knowledgable about running command lines? And can it be set to run at a time when my computer isn't being used much?

If you want to run at a specific time create a batch file and or run via task scheduler.

via task scheduler, how do I get the green button to convert the files that just recorded that day, and then would I need to get comskip to run after that? or should it be able to run with the new wmv?
