I don't think it's to do with the show boundaries. I think it comes down to the IPTV restarting things, or the connection going down and next time we're asking for a stream we're being sent to a different server in the pool (which will have different timestamps since they're not synchronized).
You may find things work better with m3u8 streams instead of ts streams...or at least different, and possibly better results, so worth a try. With m3u8 they tend to only use a single encoder server, with CDN for distributing files, and if a connection goes down briefly, there is at least a decent chance of resuming exactly where it was up to.
