By any chance are you running your HDHR through a switch before it goes to your hard drive? I installed a new 'smart' switch the other day and ran into this exact problem with programs stopping early. Since multiple programs were stopping at the exact same time I started looking at my switch and discovered a 'flow control' setting that wasn't turned on for the HDHR port. After turning it on, all premature recording failures stopped. Also set the QOS setting to 'highest' for that port.
