Just put together an older system (2600+ AMD Athlon XP, VIA KT400 chipset) for PVRX2 and whenever I play files using vmr9 custom, it locks up and I have to reboot the system. If I play them using overlay, it all works fine.
I'm guessing it's the video drivers, but was throwing it out here to see if anyone has had a problem like this.

what video card are you using? does it support directx9?
MAIN RIG - Opteron 165 @2900MHz
2x1024 OCZ Platinum @ 480MHz (3.3.3.7)
HTPC - Athlon 64 3800+
2x512 Corsair XMS C2
ATI Theatre Pro 550 - MCE Blaster - Comcast Set Top Box

Yeah it's a 9600pro from ati. It was previously working fine with a 1.8 Ghz Celeron. On the new system, it's not doing so well.

have you installed the via 4in1 or hyperion drivers for your chipset?

I did install the 4in1 drivers and the latest graphics drivers. I installed the latest audio drivers as well.

I messed with it a bit tonight, and strangely it I don't use RealVNC at the same time it doesn't seem to lock up. Haven't ever known vnc to cause troubles.

Edit: It ran for more than an hour, but it finally locked up, so even though VNC makes it worse, it didn't fix it.

Try dropping the AGP port to 4X
I had the same problem in a non PVR machine & that card.
Changing the AGP speed made the problem go away.

It's at 20 minutes and running with AGP set to 4x. Thanks for the suggestion.

The only other thing I can suggest is to take a look at the power supply.
Is it strong enough?
I do recall I also had to buy a new PSU for that PC.
but, I was going from an AthlonXP to an Athlon 64.

Is something overheating?
At next crash, on the reboot go into bios & check the voltage & temp measurements.

Maybe the voltage is too low or the temps too high?

I temp on the CPU is at 51C which seemed a little high, but it doesn't budge when decoding. The AGP measured at 1.45 so I upped that to the next setting and it still crashed.
Bummer, probably will have to go back to the old board and scrap this one.

just a shot in the dark, but did you reinstall windows when switching motherboards?
hadn't noticed till your last post that you switched motherboards and had assumed this was a fresh build.
