I wrote this as I went along and came to my own conclusion but I've left the thought process here in its entirety for your amusement. For the conclusion, skip to the last line...
I wasn't entirely sure how to title this thread properly and I'm not having luck searching for similar threads because I don't know which keywords to use.
The issue (it's more an issue than a problem because everything works fine) is that updating the epguide creates files that are exactly 1 minute and 1 second long.
For the past two days:

I never had this happen in either XP x86/x64. Now I'm using Vista x64 but not sure if that's related. This has been a clean install of GB-PVR and is only a few days old. The epguide updates fine, the guide contains up and coming shows and I can schedule to record with no problems.
I'm just curious why it creates these files - 12 per day/update. I'll delete them but if they keep being created I'll have to always remember to check the save directory each day or so.

This log was while I was recording in MPEG. Since I've been testing stability of DVR-MS rather than recording in MPEG, I wonder if GB-PVR isn't able to delete this format for one reason or another. I've always recorded in MPEG before but now I'm using DVR-MS I'm noticing this happen.
Rather than re-edit the whole post, further checking in the latest log from today shows:

This log suggests GB-PVR is trying to delete these epguide update files expecting them to have .MPG extensions. It seems that the epguide update process needs to match the save format.
