Nope, I don't use dvr-ms, I use MPEG. I've got an ATI HDTV Wonder and it installed the Cyberlink muxer to my PC, which is what I use.
My process is pretty involved, but I've been able to automate it to some extent. If you're interested, here it is:

- run .mpg recording via DGIndex
- create Avisynth script
- edit Avisynth script to exclude commercials found by comskip (includes manual checking via VirtualDub)
- open Avisynth script and AC3 audio in MeGUI (cut commercials from audio)
- choose audio and video profiles for encoding
- queue auto-encode (output to MKV container)
- use TSMuxer to put in .m2ts container
