How do I avoid that shows which has got new start/end time still is shown in the epg

But then will a planed recording move to the new time or will it still record at the old time?

I usually recommend people to only import a day at a time of listing (after an initial population of X days), this way you wont get this problem with two listings in the database for the same show. Of course this means it'll only record at the original (now incorrect) time.

This problem is because GB-PVR has no way to identify one show as being same as a new moved show. There is no special ID that is always present that GB-PVR can rely on. GB-PVR has to identifu shows by the combination of channel/Name/StartTime. If any of these changes, GB-PVR does not know they are the same show.

Its just something you'll have to live with.
