I hadn't really thought much about this until the other day. I had the config app set to run comskip while the program was being recorded. Comskip seemed to run for quite a while after the recording was finished even though PVRX2 showed the commercials in the timeline bar. Well long story short, it turns out I still had an entry in my postprocessing.bat to run comskip from way back when there was no option to run while the program was still recording. So dumb mistake on my part but maybe someone else has the same thing going on and doesn't realize it either.
