I'm experiencing the same issue... Up to a few weeks ago, wake-up from shutdown worked without problems. I'm not sure when this behaviour changed, but before and after the problems I was running the current NPVR. I did update the bios some time ago, but I don't know if the change coincided with that. The update required me to set all values again, so I will have to double check it all (not so easy, so many settings). The wake-timers are set correctly by NextPVR (powercfg /waketimers), but the PC no longer wakes up from shutdown. It does wake up from standby, which is what I'm currently using.
Not sure if the wake timers are connected to this issue, but for wake-on-lan to work from shutdown, you need to disable faststart: shutdown in Windows 8, 8.1 and 10 is not a shutdown, but sleep state S4. This is done to achieve fast start, but kills all power to the network card. Disabling fast start changes the shutdown behaviour of Windows to go to the off state (S5), from which many mainboards can achieve a WOL.
