screen saver causes deactivate and activate plugin

Not sure exactly when I get the and activate and deactivate plugin from the screensaver, but basically if I have a popup showing it gets closed when the screensaver turns off and the plugin gets another activate. Is that the expected behavior? I don't want to turn off the screensaver but I would like to find a way to not lose the current popup if it is up when the screensaver turns on.
