In burndvdx2 it uses mencoder to cut commercials and then runs it through the normal processing to create a DVD.

(Includes Remuxing via ImagoMPEG and Encoding via TMPGEnc)
3) Convert to ISO - DVD Flick
4) Shrink VOB files if necessary to fit on DVD - DVD Shrink
5) Burn to DVD - ImgBurn

Why do the MPV files need to be "re-merged"?

On a DVD with multiple files, it "knows" which file to start with, and play next. If you look at the file structure of a commercial DVD, you will find multiple VOB files on it, and each is a segment of the movie. If you select "play movie" from the DVD menu, it just plays them in order.

Can one (or more) of you applications take your multiple sequentially numbered MPV files and turn them into VOB files and then just insert those at step 3 or 4 of your process? You are obviously turning the MPV files into VOB files. The DVD player will play them sequentially if you (via your authoring program) put them in the correct order.
