I believe sub has made some changes to that dialog for the next release to make it more clear.
The input source settings you set in that dialog only apply to newly added channels, NOT the existing channels. As martin said, to change an existing channel, you select the input sources you want, then right-click each channel and select "Update to Current". Many users have been thrown by the way it's setup, but it is pretty powerful in that you can have different input sources for each channel.

IMO too powerful, for the number of people that likely will ever want to use two STB's with one box. You can only record one tuner and, and it is hell if you ever have to change the changer exe.

It's a "damned if you do, damned if you don't" type situation. If I hadn't added it, there would be users asking for it. I know I certainly use it a lot in my testing.
In hindsight, about the only thing I would have done differently is having the audio/video inputs on the top of the 'Import Channels' screen instead of the of the main screen. I'm not sure I'd bother changing this now though (and it is convenient for being able to change the inputs on existing channels without deleting and recreating them).
Thanks all for the help. Everything seems to be working splendidly now (though, I was down for a bit because of a faulty board).
One thing I'm a bit confused with, though. Can I watch a program as it is being recorded? When I try to do that i get a message about a tuner not being available.
I was hoping I'd be able to watch, pause, ff, etc as a show was being recorded.

sure you can watch a recording in progress. you can either select the recording from the Recordings screen, or from the program guide (hit Enter, then select "Play" from the details pop-up). If you use the program guide and press the Play button on the remote (or Ctrl-P), you're telling it you want to watch live on that channel which isn't the same as watching the recording of that channel, and something you can't do with a colossus.
