To minimize web traffic zap2xml keeps all downloaded files in a cache subdirectory. It deletes old files in this directory based on last access time. (if last access > days + 2)
When you manually run the updateepg.bat file, Windows runs it under your user security settings (default directory, security access, etc.). And if the one line you listed is the entire contents of your updateepg.bat file, you aren't setting/changing a default directory. So it could be that 2 different cache subdirectories are being used or something. I'm not really sure.
Since you are in the US, I'd strongly suggest that you consider switching to SchedulesDirect for your EPG source. Support for it is built-in with NextPVR, it has excellent quality data and support, and at $25/year it is a fairly inexpensive solution. Many NextPVR users are very happy with SD. (And they have a free trial offer as well.)
