Screen resolution

What is the best screen resolution for the system.

The problem is when I play back Letterbox I get a dark black band at the top and bottom AND I get a lighter dark band at the top and bottom of the video it's self (two distinct black borders). I understand why I would get one row of dark bands but not two. Videos that are full screen work great.

Some software MPEG decoders insist on playing video back using a square aspect ratio. This can mean black bars at either the top&bottom or sides of the video. Where they end up depends on the resolution of your monitor and size of your GB-PVR window.

...then within that rectangle that is showing the video, if you have a letter box video source it then has its own set of black bars. These "blacks" are often not the same.

What Software MPEG Decoder do you suggest.

I use the Intervideo decoder, but I cant remember if this is a decoder that requires a square aspect ratio. Its not an issues for me because my TV is running at a square aspect ratio, so all the decoders fill the screen for me.
