Well, ZProcess2, on first run, knows that it had not been previkously used in GB-PVR. So it asks to integrate. If it didn't ask, then I doubt it's working right. Try looking in the config.xml for

If that's not there, then ZProcess is not firing up properly.
Also, sometimes MEncoder can do better than FFmpeg, sometimes vice versa. But if ffmpeg is running at 98% then it's a good bet you will have a high percentage with MEncoder too, and that usually shows a underpowred machine, or a machine loaded with lots of competing processes.
THe sorry video does indicate ZProcess is being used, so this contradicts not seeing the first integration screen...
The Sorry Video usually means that you should increase the preplay delay substantially. default is 5500. I would change it to 10000 at least, and see if you get something.
Also, I have had no problems at all with MEncoder/Player RC2. I don't know why the other person did, but they seemed to solve the problem with RC1.
