Both work with comclean.
Yes, they both output multiple formats of editor input, so you can edit manually. VideoReDo, Womble, etc.
I find that SA works better for me, because of the ability to select profiles, based on channel, name, or other parameters, but I understand comskip has this ability too.
They're both growing by leaps and bounds, so it's a matter of personal preference I think.
I might even go back to comskip, even though I've been using SA exclusively for about 6 months.

I have enjoyed SA. They both are confusing to use. For example, reboot says taht he can have different profiles based on channel, etc.... it might seem easy to set up, but not really. But SA has its own website and all that, and the author tends to be pretty quick on his responses

Once comskip has been run you have a .txt file identifying the commercials.

However, nothing is perfect, not even Comskip , so you may want to review the results and improve them, or even add/delete "commercials".

Drag and drop the .txt file onto the Comskip executable.
This will open a window showing the mpeg and below the video a navigation bar showing where comskip has found the commercials.
By clicking on the navigation bar you can quickly go through the timeline to check the Comskip output. You can change the begin and end position of the identified commercials and you can add/delete commercials.
Once finished you can write the result out so comclean or another cutting tool can have its go.

Because I am not a windows programmer and don't have that much time I used a keyboard interface. Read the debugwindow.rtf on which keys are available.
