I have both Cyberlink and ATI MPEG muxes installed on my system. Is there any way of specifying which one should be used for transcoding DVR-MS?

When transcoding from DVR-MS it always uses the Cyberlink mux.

OK, I got the impression it could now use the ATI from the Processing tab in Config - it says "Please note, the Cyberlink or ATI MPEG Mux is required to convert DVR-MS file". I think the mention of ATI was added quite recently.

Are there any plans to make the ATI mux useable? I'm interested because I sometimes get strange playback glitches after remuxing with the Cyberlink, and I'd like to try the ATI to see if it's any better.

That mux choice is just used at recording time, not for converting DVR-MS files after the fact.

I didnt have any immediate plans to do this, but maybe in the future.
