I've found that when video audio plays but MP3s won't over a digital output (SPDIF), it is sometimes due to the sampling rate; i.e. CDs/MP3s are often 44.1KHz but the amp expects a 48KHz PCM digital signal over its optical or co-ax inputs.
I use FFDShow rather than AC3filter,and I set Resample on, and in its config, Resample to 48KHz only if less than 48KHz. If I don't do this, MP3s are silent over SPDIF.
From memory, there may be a similar setting in AC3Filter.
