Iphone Video

I know I should be able to do this but I just can't get it to work. I record shows with a Hauppauge 1600 card so the files are ts format. What I want to do is is remove the commercials and transcode to mp4 format to load onto my Iphone to watch without the commercials. Comskip works fine to mark the commercials but comclean won't remove them. I would like to automate as much as I can so that I can go to bed and have it ready in the morning.

I have a ipod touch and 1600 card. I have copied a few HD recordings to my touch a couple of times, but it was pretty much a manual operation.

I used comskip to mark the commercials, then I used VideoReDo cut commericals out and then I used Handbrake to encode to h264 (mp4). VideoRedo is not free ($40), but it works great fixing up TS files and cutting out files. Comskip will generate the VPrj file that videoredo needs to make the cuts. Handbrake has presets for generating iphone/touch compatible mp4 files.
