Thanks for taking the time to provide this detailed explanation and the script. I've tried it out and it appears to be working fine. I haven't had a chance to test it with XBMC to see if it 'fixes' things. I'm guessing the next step would be to transcode to mp4 or something if this doesn't work. I'm guessing I'll just need to modify the ffmpeg command line arguments to make that happen.

Good information. I'm running on a desktop PC and I haven't noticed any issues yet with jumping forwards or backwards when pressing the arrow keys. I do however notice that XBMC has some difficulties when rewinding. It's sort of jerky and laggy and doesn't always work reliably. I wonder if this is due to the same issue with the TS files. I have some MP4 files I'll have to compare and see if they behave any differently.

I'm still on the trail of this. I'm still having issues with odd skipping behavior despite rebuilding the TS files. I found some of my old SageTV recordings and they do not have problems with playback. I think I'm at the point where I would like to transcode/reencode my TS files to MPEG2 format as used by SageTV. I'm really not certain on how to do this. Could someone be so kind as to tell me what options I need to use with ffmeg to convert from TS to MPEG2?

TS is an mpeg2 transport stream. If you mean convert it to a program stream, change the command line to "-f mpegps" iirc.

You should change the file extension to .mpg as well.

Hmm.. now I'm even more confused. Is there a way for me to check what 'format' the SageTV recording is in so I can try and replicate it?

*EDIT* Apparently SageTV is using MPEG-PS:
