I will try these programs to see if I can use them instead of VLC to remux into ts.

I used those programs to remux the ts file not to remux the mkv file, I am not sure what is best for that, probably TsMuxeR

I tried TsMuxeR, but it did not work well, often gave an error message. However, running the .ts file that comes out of vlc through mpeg2repair indeed seems to fix the problem. I don't know why, there is only about 100 bytes difference in the file sizes and mpeg2repair says there are no errors in the original file. I added a line to my transcode script to fix the ts files with mpeg2repair. Now I will just have to fix all the old recordings. Thanks for the help!
