Cmd Line prog for fixing DVB-T recordings

Hope someone can help. If I want to transcode any of my recordings, I have to manually 'fix' them with Ulead Movie factory 4, and transcode the fixed file manually. Otherwise I get big av sync problems on the transcoded file. Does anyone know of a cmd line tool which will do this automatically and allow the autoconvert tool to be used.

Asus P5B mobo, Core 2 Duo E6600, 2Gig mem, 500Gb HD, NVidia 7600GS, Hauppauge Nova-T pci x 3, WinXP Pro
