Is it all recordings on this channel? If so, if you can capture a one minute full transport stream with TSCapture from http://www.tscapture.com, I can take a closer look. The eval version of TSCapture lets you capture a 1 minute file without a license.

Can you try again changing the BDA setting in the HDHR software to Default.

That just doesn't have the full stream info in it needed for skipping. You might have better luck skipping in Kodi. If you can live without comskip just dont' create files for this channel. Also consider that ts4np program I suggested when skipping is required, it is pretty fast on recordings.

You wouldn't want to run ts4np until the file was completely recorded and closed by the NextPVR recording service. So you would want to put it in postprocessing.bat not parallelprocessing.bat.

Yes, if you want to skip commercials, then you would still need to run comskip. And, if you run it in parallelprocessing.bat, then I believe you would need to add some extra checking in the postprocessing.bat file to make sure that comskip has finished and closed the .ts file before you run the ts4np on it.

I'm thinking that comskip should be run in parallelprocessing.bat or postprocessing.bat, not both. If not both, then there's no need for the check you describe.
Why would someone run comskip in both batch files?
