Sounds like the source is off and the real cause of the issue, yauiclient uses ffmpeg demuxing. Technically LAV does too, but NextPVR.exe doesn't care of the initial landing point is bad.
You can always use parallel or post processing to create just the timing file. I did have a concern with this setting not having post or parallel options, I guess these were never considered, sub really like thumbnails on.
