Let me start by saying I'm not sure what I'm trying to do is possible?

I am running the Windows version of NPVR, and store my recordings on a Synology NAS.
I have it currently running the Windows version of Comskip and it works OK, so I have some idea how to set that up.

What I would like to do is keep NPVR on Windows, but run Comskip on the NAS.
I just can't figure out how to pass the Windows file path over to the NAS box in the format it's expecting.

I've done quite a bit of reading and have tried many variations to no avail.

I have tried using %1, $1, passing arguments over to a Synology shell script before calling Comskip, etc.
I can go into the NAS and run the shell script manually, and it works.
I just can't figure out how to get my Windows PostProcessing batch file to do it automatically.

If anyone feels they could help I would need specific instructions because I have already tried a lot.

Did you try something like having the Windows PostProcessing batch file append the file name to a text file, like ProcessingList.txt? Then, have a script that is run every hour or half hour on the NAS that processes each item in ProcessingList.txt.
Tuners: SD HDHR Prime (HDHR3-CC). SD HDHR Connect Quatro Tuner (HDHR5-4US) - only QAM.  EXVIST H.265 Encoder - capturing cable box.
Client: Odroid-N2 running knewc on KODI - connected via MoCA.
EPG: SchedulesDirect
Provider: Verizon Fios
Server: Dell XPS 8700 with Windows 10

The problem is trying to pass a Windows file path to a Linux environment.
I'm really starting to believe this can't be done.
