Last night I recorded back to back showings of the Lord of the Rings movie and its sequel (each 3 1/2 hours long). There was no comskip detection on the first, but perfect detection on the second. I suspect that my daughter may have opened the first while comskip was still running (post).
Is there a way of running comskip on an existing file?

There sure is, just drop the meg on comskip.exe

Thanks for the quick reply. I tried dragging the file onto comskip.exe. A DOS window opened and the comskip program ran for about 15 minutes, then I got the Microsoft message:"Comskip.exe has encountered a problem and needs to close". I tried it 3 times & got the same message. I running v.70.

Thats probably why it didnt seem to run on one of your shows (ie, it did but crashed). I'll move this to the plugins forum to make sure Erik spots it.

Could you upgrade to a newer version?
There where some serious reasons to crash in the older versions.

You're probably right about the upgrade, since comskip worked well before and continues to work since. However, since my outdated versions of GBPVR and Comskip are working almost flawlessly (this one instance is an exception) I'll probably keep them for a while. Yes, I'm a coward.
Congrats to Sub & Eric for the greatest innovations since the wheel.
