Well I was using ITV2 as an example and the values correspond to those on KingOfSat and on ITV web site. I checked a few others too. My tool creates the SatCal.xml file I attached in post above, I've checked and rechecked, all looks good. I've also attached the xml file NextPVR scan produced 2 posts up, these failing chans don't seem to exist in it, though I've not checked all 49. The list I produce is the list of channels shown on freesat.co.uk with some pruning. I see you're in NZ, so it's already tomorrow afternoon, I best catch some Zzzz's.

I'm on the other side of the world, so I can't try your files, or compare them to the results from the same satellite.

I would temporarily rename your npvr.db3, so that it creates an empty database, then scan for channels and check you can watch those problem channels or not. This will at least tell you whether your setup should be able to watch those channels.

The channels-DVBS.all.xml.7z attached in post before the SatCal.xml one has the values from a fresh scan done using NextPVR, but that doesn't appear to contain the channels I have issues with. The other 81 channels work fine with the values from the SatCal file. I guess I need to find a UK person to test it, or get a meter and work out how I check dish positioning.

Reading the above and given a scan doesn't find all the channels that we know are transmitting I would say it's almost certain you've either got a faulty tuner or you dish is slightly out of alignment (more like the latter). You'll save yourself a lot of pain checking the signal is ok before messing with your NPVR setup. (Been there myself)
