If I reinstall GBPVR are the config settings kept or do I have to do it all again?

You can backup and restore the settings by copying the config.xml and gbpvr.mdb files. They're not automatically retained if you reinstall.

Does that not create a problem if say there's a new entry in config.xml that gets overwritten by replacing an older version over the top?

By "reinstall" I take it to mean "reinstall the current version", but yes you are entirely correct that these files are not compatible between versions, so can only be restored onto the same version of the application they originall came from.
