How to get comskip to work better

Hope this is right place to ask this question. I am running GBPVR 98.8b with comskip 79_59. With some recorded programs comskip work perfectly, but with others it does not seem to remove any commercials. Using 0 + ff or Play with my MVP does not seem to skip the commerical either. The OSD seems to have all the commericals marked in the dark green.
