As Martin mentioned above, it'll only effect new recordings made from the time it was unticked.

Yeah, unfortunately EPG collector isn't giving real season and episode numbers, so you'll need to leave those new file naming option unticked.

Can you check your server correct has <UseSeasonEpisodeNamingIfPossible>false</UseSeasonEpisodeNamingIfPossible> in config.xml? This is what the checkbox is setting. It wont use the new filename option unless that is set to true.
