Found it!
The FPS value is returned borked when the video has been deinterlaced when converted to XviD!
I did it with 2 files, exact same command line, except I removed "-deinterlace" on one of the 2. Bingo, the deinterlaced one shows no commercial breaks, meaning the Imedia lib probably returns 0 FPS, and the one that is still interlaced has correct breaks.
Sub, might be worth checking on your side as well if it affects DivX files as well as XviD
For the time being, I will remove the -deinterlace option from the XviD transcoding command line
