comskip is running but not called to ( i think )

I had comskip check to run in the config box in gbpvr
I was going to change it to write a parallel processing file
to call comskip call comclean and retime all files automatically

so i thoght that i should remove it from the config gbpvr if i am going to call it in the parallel processing bat when i checked the config
it wasn't listed as a check box

but it did run and finished 8 min. after the show that i recorded today and has been working fine

is there something i missed
* i have not yet created a parallel processing bat file
