Set the video deoder to 'system default' in the config app, and make sure the 'use ffdshow post processing' option is unticked. Play one of these files that you think should be use ffdshow (and is with WMP), then zip and attach the PVRX2.exe.log and PVRX2.exe-native.log and I'll take a look why its not using ffdshow.
Have you checked this page in the ffdshow settings? New builds of ffdshow dont automatically get used in applications, and the apps need to be explicitly added.
Dang I thought I had looked through every single setting - that does the trick although in my version the setting is on the bottom of the Info & CPU page.
Found a microsoft Hotfix which fixes the Quartz.dll issue.

It's working fine on my machine...

I have had similar problems with poor playback using PVRX2 (but GBPVR worked great). The problem was audio would stop, and the video would stutter badly with Live TV. Hauppage liveTV 2000 application would always work just fine.
I use the MVP 90% of the time, that always worked great.
I tried rolling back the quartz.dll version that others have talked about, that didn't help. I installed the hotfix for teh quartz problem, again no help.
I tried "System default" decoders, as well as all the others installed, these didn't seem to help either.
What I eventually found was that if on the Misc tab in config if I changed the Deinterlacing drop down from "encoder pass through" to "none" that everything works very smooth now (no more problems). I'm only using rabbit ears, so if there is some degradation in the picture, I can't tell.
Some other info that may be helpful:
AMD 64 X2 4200
XP Video Decoder checkup utility says I am using Cyberlink Video/SP Decoder
PVR150 cards
However... if I fast forward or rewind or skip during playback then sometimes it seems that the interlace is played in the wrong order which makes fast action seem jumpy or ghosted. The solution is to try step/skip or stop and restart to solve the problem. It is not a recording problem as the playback results can be different for the same scene.
Running in mediaplayer doesn't exhibit the same problem.
Has anyone else seen this.
At the moment the WAF rating is close to 10, getting this sorted could seal it
