You could try with: http://winff.org/html/
It uses a ffmpeg that's newer than the one that comes with GBPVR.
If that works you could replace the old one with the newer one.
Be careful with replacing the old ffmpeg.exe with the new one. FFmpeg has a habit of changing the notation of the parameters with new versions.
You might have to change the commandline in config.xml.
