I've tried configuring GB to run the transcoder during the day but I get a "Send to Microsoft" error in FFMPEG each time the transcode should have been initiated, about an hour (+/-) or so apart.

I've tried running ffmpeg from the command prompt using the parameters someone posted in another thread and it seems to work fine manually. Any suggestions?

Its just running it as you'd run it from the command line, so I'm surprised you see different behaviour. Other than the fact it running under a different user account, it should be the same.

Does the error message give you any further information?

Yes, I figured that it ought to behave the same too. Whatever information is available in the Microsoft error dialog, you probably know the one where is says Windows has encountered an error in "FFMPEG" and offers to send it Microsoft. There may be more in depth info buried in the error dialog, I didn't look.

The system runs under a user account that is part of the admin group and has full rights. Next time it happens i'll look into the Microsoft dialog and see if there is anything enlightening in there --- although I doubt it :-)

Further to this, the transcode tried to run again today and failed for the same error in ffmpeg.exe
the MS Error Dialog reports the Error Signature as:
szAppName : ffmpeg.exe szAppVer : 0.0.0.0 szModName :ffmpeg.exe
szModVer : 0.0.0.0 offset : 00058767

I've also tried using the MediaCoder package to manually process the files and it also fails with a MS Error Dialog (xxxx has encounterd an error and must close etc) but in this case it fails in mencoder.exe

I realize that this is not a GBPVR error but I'm hoping that someone with experience with ffmpeg and/or mencoder can shed some light on this.
