I generally use the skip forward and backwards buttons on my remote because FF and RW are a bit slow with my hardware.
What I've found is the following during playback:
If I start a recording playing back, and press Skip Forward, the remote goes un responsive and I have to use the keyboard/mouse to regain control.
HOWEVER, if I start a recording playing back and press Pause, then Play I can use the Skip buttons perfectly for the rest of the recording.
I'm at a loss to figure that out. I looked around the support forum here, the closest I found are the GB-PVR losing focus threads. That does not seem to be happening in my case first because all the other keys work (just not the skip keys) and second, I ran in Windowed Mode for a bit to see if I had ANYTHING popping up to shift GBPVR into the background at the start of the recording, nothing was.
