all-in-one transcoder program?

I'm looking for an easy to use transcoder program that can handle:

• Cropping the video frame down to remove the black borders
  
• Joining two files together (for when a recording goes into the next program)
  
• Setting punch-in and punch-out points in the video so it discards everything else
  
• Set either an output folder, or the ability to specify a different default extension / format for the output file and maintain the existing folder structure.
  

These things would also be nice:

• Uses comskip files to remove the ads while it transcodes, thus further reducing the output file size.
  
• Has a graphical windowsy interface (not a series of arcane command-line options or obsfucated batch files)
  
• Doesn't require me to have previously installled 3 dozen different tools
  

What can people reccomend as a solution?

VideoReDo does all the editing that you mention.

Doesn't transcode to anything else but that's a trival option afterwards. I just have a batch file that calls mencoder and I just drag the resultant mpg to the batch file and a bit later it's done.
