I had this happen yesterday and now again today. Yesterday were back-to-back Simpsons on Fox. The first recorded fine, the second stuttered and played at half speed or slower. Unchecking the audio box (16 bit?) in AC3 filter, which turned off the audio, I guess, let the video play smoothly. But no audio.
I checked the file, and it showed no first audio stream but did show a stereo stream as a second. I played the file in VLC, switched to second audio stream and stereo output, and it played fine.
Thought it'd be a one time thing until today when three more shows did it, and all on different channels, so I doubt it's the broadcast itself. I don't know if the (one-month-old) tuner cards could be causing it, or if there's a GBPVR config setting that would only record the second audio stream or what. It must be something recording related because the recorded file itself has no audio stream 1, and the 2nd stream isn't even in 5.1 so it's not like the stream is just in the wrong spot.
