I have added my second Compro S350 tuner to my GBPVR server after bedding in, but whenever I set a second recording that overlaps it only allos me to cancel the existing recording.

Is there a setting I need to change?

if using 2 identical cards you normally need to set one to device#1 and the second to device#2

Can you advise where I do that.

Under capture sources I have them set to Compro1 and Compro2

I have noticted when recording it picks device 1 and when viewing it picks device 2 so they both work, just not together.

Device number is on the dialog which you selected compro type device. Click settings button next to the recording source drop down.
