This will be directly related to the decoders you are using. I had sync issues with AC3Filter, specifically when the audio switched from 2.0 to 5.1 (like when commercials end and the show resumes). I switched to ffdshow and I no longer have the sync issue.

Thanks for the suggestions. I'll have to try those out. Haven't played with ffdshow.
