Sorry - I can understand your desire to have both, but this isnt really the sort of thing I can fix.
GB-PVR doesnt do the actually playback itself. It hands that task off to Directshow and the decoders and filters you've got installed. If certain combinations of those decoders and filters cause problems, then there isnt really much I can do about it other than suggesting you either use another combination of filters, or contact the author of the problem filter and ask them to resolve the issue.
There maybe some other decoders or filters that will do this upsample to 5.1 for you. I cant think off hand, but maybe someone else will have a suggestion?
have you tried ac3filter? it can do the same, and i never liked ffdshows audio processing. i have used ac3filter for years now, and it does offer the same features (and more)..

I have, and I'm actually trying it right now. ac3filter doesn't have a taskbar icon correct? All settings are offline? I'm confused because in ac3filter you can see "realtime" stats it would seems (specifically jitter correction) yet with GBPVR I am unable to see those (when I open ac3filter it is stated that its only for offline changes).
What settings do you run daveid?
In the first tab, I have it set to 32bit, Use S/PDIF and 3/2+SW 5.1 channel. I changed the matrix so I get parts of the L/R on center and the SL/SR. On the system tab I have it passing through AC3/DTS. Use ac3filter for...PCM/MPEG/PES(DVD). On the right side I have "Use ac3filter but do not encode PCM stereo". Restrict out at 48kHz.
Any help would be appreciated. I'll let the tv run for a while and see if the "drift" occurs. I updated all drivers last night along with the bios. ac3filter does seem to be "upsampling" correctly with my custom matrix...
ac3filter still has the issue; I'm convinced its the integrated Realtek HD sound card. I'm currently trying to use ac3filter's "Time Shift" function in an attempt to correct the issue. I'm just concerned because the "drift" isn't consistent; it just occurs durning playback over a period of time.
