I just had to format and re-install, so GBPVR got a much needed fresh install. Previously I could set a 2 minute buffer for the beining and end times. If I recorded a 9:00 anime and then another at 9:30(on same channel), both would be recorded completely. It was like it could overlap and have two recordings going on at the same time.

Tonight the show I recorded at 9:30 lost 2 minutes or so at the beginning because the buffer of the 9:00 show. Did something change in the latest version?

It should stop the first recording at 9:30, and start the second on immediately after. Post recording service logs covering this time and I'll take a look.

But should it have not started recording the second show at 9:28 while the other was still recording? Almost all my previous recordings show that one was recording while the other started. I have to do it this way to grab both episodes of Naruto since they are back to back and my padding is set to 1or 2 minutes pre and post.

Tonight was a little screwed up because Cartoon Network seems to get crazy now and then and start a 9pm program at 8:58. (and yes, my PC is synched with the time properly)

No, not if you only have one card. In single card setups padding is considered option, so if you scheduled a recording from 9:00 - 9:30, then another form 9:30 - 10:00, with 5 minutes pre and post padding on both recordings, you should get 8:55 - 9:30 on the first recordings and 9:30 - 10:05 on the second.

What were the recording names so I know where I'm looking in the logs?

After looking at more examples, I think I am going insane in my old age. :o It appears it doesn't overlap. I'm confused now. I tend to vary between 1 minute pre padding and 2, with 1 minute post. I have never used 0 or -1 (if -1 even exists)...so how was I able to record my 9:30 show at 9:30 instead of 9:31 or 9:32?

When doing back-to-back recordings with a single tuner, post padding is ignored on the first recording and pre-padding is ignored on the second recording. The first recording would stop at exactly 9:30 and the second recording would start at 9:30 (plus a couple of seconds for everything to switch over). No padding of any kind would be used at 9:30 in your example.

Everything is correct in the logs. One minute on the pre-padding on the first recording. One minute post padding on the second recording. No padding between the recordings.
