Well...it turns out that it is in the Transcode batch process I have setup.
Apparently some files cause FFMPEG to crap out when it is copying the .ts to a .mpeg container (no real transcode just changing the container) which results in a 0 byte file.
I have now added logic in the batch file to only use transcoded files that are 90% or greater the size of the original file size. This has proven that it catches the 0 byte files as well as one file that was 6k which was only a fraction of a file.
