Yesterday finally I was able to enjoy GBPVR to its full extent since having problem with my audio and codecs configuration. Using an HVR-1600.
Just having to main issues:

1- If watching an Analog channel and tune to a HD channel or Viceversa, specially a 720p or 1080i the screen goes black . I have to hit escape then live TV. I guess someone will say is the is the video decoder, but I have tried with almost all of them and same thing happens. Using Cyberlink PDVD8.

2- On some HD channels I get some video freeze and some overlapping frames. I guessed this is because the video signal is not perfect and it's something happening on my side, However looking at my motorola stb box, this not happens. Is my opinion they use some kind of buffer to receive all the frames and stream it to the TV, so they are always behind seconds of the original transmission. Maybe this is something SUB can comment about.

I can't help on this very much (unless it's related to the below issue). I don't watch much that is live. Make sure that when you say you "have tried with almost all of them" you mean that you have searched out and installed available filters - then tried them, and not that you have just tried what you happen to have installed already.

Many people have trouble with signal strength when using the HVR-1600 (that's what I have). I had several channels that would have trouble on the 1600 that worked OK on my TV. Run the Hauppauge signal strength monitor app and tell us your numbers - they should be at least 29-30. Try sending the cable directly to the 1600 without splitters to see if that helps.

I'm guessing the tuner in your HVR1600 isnt as good as the tuner in your motorola stb.

GB-PVR doesnt do the playback itself, so has no control over the buffering. It just askes the decoders and renderers on your machine to do the playback. As mentioned above though, I think your problem is more likely poor signal - so you'll probably see the same problem playing recordings.

I know I'm asking to much!! And it is easy saying than done, but you're the expert!

Behind the scenes directshow already does this. I dont really see the need for any changes on this front.

Your problem appears to be that the tuner isn't sending data. I don't see how another buffer would help with that problem. Have you tried the Hauppauge signal strength monitor? I found it to be really helpful setting up my HVR-1600. One symptom of a marginal signal strength was that the high frequency channels had more problems (skips, pauses, macroblocks) than the low frequency channels.
