I just reread this, and saw the part with "just seconds in length". I had lots and lots of trouble with this on my pvr-350, but *only* when I used hardware decoding. I had other issues with hardware decoding, too, so eventually I gave up and started using software decoding. That's when all the timing issues disappeared also. So, it seemed it was a problem with the decoding. It might be a long shot, but perhaps you should switch to another decoder and see if the problem persists or goes away?
