I thought I had mapped my universal remote wrong, and haven't checked the stock MVP remote yet. But could be similar problem.
it appears, i've got this exact problem as well Sad streaming a recorded movie (mpeg) over MVP, rewind / skipping back results in going on forward a bit. any suggestions on this?
Are you using a PVR150 or PVR500? If so, then this will be the PVR150 timestamp issue. A forum search will give you the details of this and how to fix.

Just to add info for trouble shooting, I am experiencing the same problems with .ts files. At random times during the recording, the rew and skip back stop working and instead ff. Some times it does not happen at all. Best I can figure it's related to how much I rewind/ff while watching the show, ie. the more I rewind/ff the more likely it is to mess up. Let me know what logs you need to trouble shoot. I am not using the PVR150 or PVR500.

Its on my list of things to look into, but I'm pretty bogged down with my day job at the moment.

I believe that the problem is cause by some corruption in the data stream. I discovered that when a recorded H264 ts file won't play properly in GBPVR, it worked fine with Windows Media Player once I skipped past the "bad" part of the recording. I've had some success in playing back these ts files by setting the following to false:

<UseBuiltInTSReader>false</UseBuiltInTSReader>

However this setting seems to cause stuttering problems with my LiveTV so your mileage may vary.

I would agree, I haven't seen the problem with files recorded since the latest fresh install of 1.2.13.
